Native American Mitochondrial Haplogroups

Today, what I’m sharing with you are my research notes.  If you follow my blogs, you’ll know that I have a fundamental, lifelong interest in Native American people and am mixed blood myself.  I feel that DNA is just one of the pieces of history that can be recovered and has a story to tell, along with early records, cultural artifacts and oral history.

In order to work with Native American DNA, and the various DNA projects that I co-administer, it’s necessary to keep a number of lists and spreadsheets.  This particular list was originally the first or earliest reference or references to a Native American mitochondrial (maternal line) haplogroup where it is identified as Native in academic papers.  I have since added other resources as I’ve come across them.

For those wondering why I’ve listed Mexican, this article speaks to the very high percentage of Native American mitochondrial DNA in the Mexican population.

Please note that while some of these haplogroups are found exclusively among Native American people, others are not and are also found in Europe and/or Asia.  In some cases, branches are exclusively Native.  In other cases, we are still sorting through the differences.  For haplogroups though to be only Native, I have put any other submission information, which is often from Siberia.

I have labeled the major founding haplogroups, as such.  This graphic from the paper, “Beringian Standstill and the Spread of Native American Founders” by Tamm et al, provided the first cumulative view of the mitochondrial Native founder population.

Haplogroups A, B, C, D and X are known as Native American haplogroups, although not all subgroups in each main haplogroup are Native, so one has to be more specific.

Please note that I am adding information from haplogroup projects at Family Tree DNA.  This information is self-reported and should only be utilized with confidence after confirming the accuracy of the information.

Please note that in earlier papers and projects, not all results may have been tested to the full sequence level, so results in base haplogroups, like A and B, for example, may well fall into subclades with additional testing.

The protocol and logic for adding the Anzick results for consideration, along with other evidence is discussed in this article.  In short, for the 12,500 year old Anzick specimen to match any currently living people at relatively high thresholds, meaning 5cM or over, the living individual would likely have to be heavily Native.  Most matches are from Mexico, Central America and South America.  Many mitochondrial DNA haplogroups are subgroups of known Native groups, but never before documented as Native.  Therefore, the protocol I followed for inclusion was any subgroup of haplogroups A, B, C, D, M or X.  Some individuals are unhappy that some haplogroups were among the Anzick results and that I have not removed them at their request, in particular, M23.  To arbitrarily remove a haplogroup listing would be a breach of the protocol I followed.  Research does not always provide what is expected.  I have includes links to notes where appropriate.

Phylotree Versions

The Phylotree is the document that defines the mutations that equate to haplogroup names.

Please note that most papers don’t indicate which version of the Phylotree they used when sequencing the DNA. Haplogroup names sometimes change with new versions of the Phylotree.  Phylotree builds occurred as follows:

Family Tree DNA updated from build 14 to 17 in March 2017.

As of April 2017, 23andMe is still utilizing Build 12 from 2011.

Haplogroup A

A

Many samples classified as haplogroup A, with no subgroup, were not tested beyond the HVR1 or HVR1+HVR2 regions. Most, but not all, people will receive more granular haplogroups if the full mitochondrial sequence test is taken.

  • Note August 30, 2016 – Te Papa’s archival records dating back to 1883/84 indicate that a Māori skull and a Moriori skull were sent to the National Museum in Rio de Janeiro in the early 1880s. In 2013-14, the findings of DNA research which included samples of Botocudo Indians housed at National Museum in Rio de Janeiro indicated that two of the Botocudo ancestors had typical Polynesian DNA sequences. It seems likely that these two “Botocudo Indians” with Polynesian DNA are the Tupuna (ancestors) that were sent from the Wellington Colonial Museum (now Te Papa) in the 1880s.

  2. My brother-in-law’s mtDNA is the C1b-T16311c! which has been explained to him as a back mutation. Surely would like to know more about this NA haplogroup. Some have reported it in Chile, but his mother was born in/near Quebec and her maternal ancestor must have been in/near Canada. Any others with this mt haplogroup?

    • Apparently I have this as well: C1b-T16311C!. My mother was born in southern Colorado; the family would have been in New Mexico before then, and perhaps in Mexico prior to that.

  3. Hi, is B4 considered native american? I have some samples that in their original papers were classified as B2 and after I ran them in the HaploGrep software (using van Oven and Kayser, 2008 updated tree) they were classified as B4 (using just HV1).

  13. I got this haplogroup from ftDNA: R-T16189C!. From what I have researched it is pretty inconclusive. Nat Geo relates my deep ancestry to the new world but don’t seem to find others who share this haplogroup and who can confirm the origin of the haplogroup. Any information someone could provide?

      • Hi, thank you for the reply. Nat Geo gives a haplogroup BV2 which I have read in this web site can be related to the new world with high certainty. However ftDNA gives a totally different haplogroup. Origin percentages also vary significantly. (My family on the mother side mtDna has no reference of native American origins) Any idea how I could reduce the error margin? thanks.

          • That makes a lot more sense. Currently, Family Tree DNA is on the most current version of Phylotree, V17. Nat Geo is planning to upgrade, but I’m not sure when. I would wait until after the Nat Geo update and if they don’t match at that point, I would contact them both and ask about the different haplogroups.           • Thanks. It would be great to have your opinion on both results. It is intriguing because on my mother’s family side my grandfather and his mother look quite Asian (not native American but Chinese or even Japanese).
            Nat Geo showed a 7% East Asian origin which makes sense, however ftDNA pools everything together and gives a result of 25% new world.

  15. My maternal line comes out of Puerto Rico and 23&Me assigned my maternal haplogroup as C1b. I never realized how Asian looking my mother’s family was until I saw the results of my DNA test. I do believe the NA traits come from our Taino ancestors from PR.

  17. My mother’s material cousin is mt X2a2, we are neither Navajo or Mamawan from Canada, but are Apalachee of Louisiana via Florida (around 1700s relocated to La.) We belong to the same tribe with known history and genealogy. Is it possible for DNA to spread from such a vast distance and from two totally separate and different Amerindian tribes? or is it common for some mt. results to be different among people of the same tribe?

    My ancestor María de Villafuerte (1586-1626) was an acculturated Mexican Indian woman from the Pueblo de Cuatitlán. She married Francisco Lopez who was born in Jerez, New Spain (about 50 km south of Zacatecas, Mexico)

    (Cuatitlán is a suburb of Mexico City. About 18 miles from the center of the City.
    Cuautitlán began as a Chichimeca village around the 14th century. It was dominated by Tlacopan before being conquered by the Mexica and made part of the Aztec empire.)

    1. Origins of New Mexican Families, Revised Edition by Fray Angelico Chavez: p. 4, 54. María Villafuerte was a native of Quatitlán. In 1626 she was 40 years old and a widow. A daughter was married to Francisco de Anaya Almazan

    Pages 4, 54: Francisco Lopez was a native of Jerez, New Spain (about 50 km south of Zacatecas, Mexico). He died before 1626. At the beginning of the century Francisco fired his arquebus at Governor Arguello. The consequences are not known.

  21. Researching my mother-in-mother (C1C2) San Antonio born, descendants from Neuvo Leon. We have genealogy back to 1732. What can you share about this mtdna. This test was Geno 2.0 Helix so we couldn’t share to FTDNA to join the group. If there’s any info we can share with that would be helpful, let me know. Best wishes.

  22. So I have A2 haplotype. I also have 8.2% native. I tried following my mother-daughter link to figure out who would have the A2 haplotype and the paperwork for records for that ancestor was apparently burned in a courthouse fire. After digging i found her parents and followed the line to England. Idk how a native haplotype could go to England.. But i also found out that my family tree linked up to a specific Thigpen Tribe but that could not be where i got my haplotype because even though its direct ancestor ,a male broke that linkage. None of my direct mother-daughter x linkage has been officially in a tribe but my great-grandmother , and great-great grandmother have all apparently tried and been denied joining the cherokee nation.. I am just wondering how can i find out where the A2 haplotype came from? I can’t find much on this tribe at all… I have also been told my mom side has apache blood but haven’t linked up to that unless the Thigpen tribe is associated with apache? Idk?

    • The mito line is your mother’s mother’ Mother’s direct line h Tim you run out of mother’s. Did you test at Family Tree DNA? Look at who you match. Join the appropriate projects.

I just got my results from nat geo mtDNA haplogroup C1b13c, an they do not provide very in depth information about, just at the C and barely at C1b level. your references indicate that my haplogroups has its origin in the Mapuche region or Central South Chile, what makes total sense. My mother is from Central North Chile, but a lot of mapuches were carried to the central-north as “encomienda”.

  24. My mothers family is from the Red River area, she is Metis. Our DNA just revealed we share an ancient lineage with the Bronze Age mummies of the Tarim Basin, the Xiaohe people, C4. It also show that some of these ancient people, migrated across the land mas exposed to North America. Since this is a maternal inheritance, we believe it came from my great great grandmother who was from Red River in Canada.

  25. Why is A2o generally skipped in haplogroup charts? My mom is 76% NA from Durango, Zacatecas, Southern Chihuahua, and San Luis Potosi areas in Mexico. Her mt-DNA test states that her main haplogroup is A2o from Mexico and United States (Native American), but she also shows matches for haplogroup A from Mexico, Mexico (Native American), United Sates, and United States (native American). My grandfather comes from the Durango area, but my grandmother was an orphan that showed up in Abilene, Texas about age 5 in 1918. We think she may have come from one of the many extinct Mexican tribes during the Revolution, but we don’t know how to figure in the United States NA part. By the way, my mom also is 9% French, 6% Spanish, 2% Portuguese, and 2% Italian, etc.

  28. Hope you have a great Thanksgiving Roberta . As someone with Southeastern Native American ancestry I seem to be a little obsessed with the Windover Bog dna . In a 2015 the person over that dna project stated on a utube interview that ” the other haplogroups came into Europe from Asia , so I assume there were at least 2 ” other haplogroups “. In a 2016 paper in Siencedaily on the Norris Farms Cemetery the researcher list haplogroup F for the Norris Farm sample that was previously haplogroup N . Also mentioned in that paper is one of the other Windover Bog haplogroup samples as a match to the Norris Farm haplogroup F ( N )sample . So my question is if one or more Windover Bog or Norris Farms ” other haplogroups ” are validated , why are they not more in the public view . It also raises the question in my mind that if the retested Windover samples are correct on the mitochondrial level , is there a higher probability that retested samples genome test results are also correct ?   29. Thanks Roberta , I am not computer literate so cant post a go too link . But the 2016 article on the Norris Farm cemetery is at https://www.sciencedaily.com>relases>2016/03 . The youtube video on Windover Bog where “the other haplogroups entered Europe from Asia ” quote came from was I think in 2015 . I always just Google Norris Farms Indian cemetery for articles . You will also note there was one other haplogroup at Norris Farms that was listed as contaminated , but no contamination source found ” Finish like ” . I think it was thrown out for the same reason the GUS sample was tossed years back . Anyway if the 2016 Norris Farms study is right , then there was another NA haplogroup ( N- F ) , not sure how a N turned into a F .

    • I found the articles but the DNA looks like it was w reacted and processed in the early 1990s, long before the resolution of today.

  30. Would the resolution matter if there are matching samples from multiple sites ( at least two maybe three ) , and time frames ? I know there is a lot of confusion on the Windover samples , but the 5 Windover samples in question were tested twice , second time from teeth , and seem to have had the same results as the first test .

  31. In my FTDNA: HVR1, HVR2, AND CODING REGION MATCHES, I have, at a Genetic distance of 1, United States (Native American), 1 match, Country Total of 2220, %<0.1.

    Indigenous American is not in my mtDNA or autosomal DNA profiles. But my maternal grandma always said we had a Cherokee woman in our family line. Does this indicate, or not, that she was right?

    (My brother has 1% Indigenous American in his autosomal DNA but not in his Y-DNA and my maternal aunt has Siberia in her autosomal DNA-previously analyzed as Native American)

I know some people become more native or more french depending on their the nationality of their forfathers (and mothers). Can you please tell me how DNA can look see what her roots were?

  33. I have mt haplogroup X2c1. I talk to an expert Tom Glad who told me that my 4 extra mutations are quite common in the Hypervariable regions ( HVR1 and HVR 2) and are not considered when determing haplogroups and he is safe to assume that X2c1 is my final haplogroup. We learned that my mtDNA is X2b-T226C, and I see in combing through your information that this has been confirmed as Irish, not Native American, according to a brief reference you posted dated 2015. Can you point me in a direction to learn more about this finding? I am intrigued. My family tree research hit a brick wall at 7 generations back on my maternal line, though other Ancestry.com users identified a Native American woman in North Carolina as an ancestor–but I have found nothing to substantiate this claim. Thanks for any help you may be able to provide.

  35. Thank you for this article. It’s has good information. I am having a hard time understanding the difference between Haplo group MtDNA A, A2, and A2r. Any insight would be awesome. My family and past generations are from Cuba. I am no longer there. It has always been taught and told that the natives of Cuba were completely wiped out. I did autosomal DNA with two different companies and results were similar. I was not surprised with Nigiria and Spain but Meso American,Andean and Indigenous Cuba were a shock. So I did the MtDNA and it came back with A2r. I am still in shock. Cubans have been believing for so long that there was no such thing as “native “in Cuba. I am one of them until I started doing research. So now I am trying to understand is A2r just for Indigenous Cuba? And what is difference between A, A2 and A2r?

  36. We just received my father’s mtDNA results from Familytreedna.com. It confirmed family stories, now I need to research to understand it more. He belongs to Haplogroup – A2h1. If anyone can help point me in the correct direction I would greatly appreciate it.
    We originate from Northern New Mexico. My Grandmother was a Romero, my Great Grandfather was born in Taos, New Mexico.

  38. Thank you for this amazing work! I did a full sequence through African Ancestry looking for my African roots, and it came back as “Native American” and my haplogroup is B2c no subgroups. very happy to have found your page and its findings. I am on the hunt for what possible tribe.
